Well, I have a thought on a sort of starting chapter. It would be based on something like

FE4 spoiler

You are one of the victims of child hunting. It's later in your life, and basically being put through a gauntlet of human experimenting to see where your strengths lie (or that you have any). Pitted against others like you, and tormenting illusions. Have options like just fighting, or studying the nature of these things, or your opponent. Does both set up your boon and bane, focus you on if you're magic or physical focused, agile, etc, along with giving you a feel of the setting you're in.

People often ignore the importance of the start.

So an interactive character creator in regards to your options? Sounds like a solid idea, if somewhat reminiscent of the Elder Scrolls perpetual 'wake up in jail/about to be executed' schtick. Perhaps your 'bane' could ultimately be whatever trait was most affected in a negative way (hit the most with magic attacks = low res).

I have an idea, but it's more from a story perspective than a gameplay one.

Earlier, your main character and his/her allies would be serving the antagonist kingdom with one of the playable units (specifically the Jagen character) being the protagonist's evil commanding officer.  In the chapter in which your group formally defects from the enemy kingdom, this Jagen character would become the chapter boss you'd have to beat.  The main purpose of this would be to really display how much stronger your team has become since the beginning of the game.

Here's my idea. Basically a chapter one or two of a FE game.

Tom (a mercenary like unit)a recruit of a band of mercenaries but he's a trainee so most days he just trains in the yard. The others all have low expectations of Tom (You're a runt Tom learn to live with it. Keep practicing Tom you might just hit the dummy in a few months). Tom's friends from the country Joe and Steve ( basically your cavaliers)come rushing into the training yard telling him of a bandit attack on the farmlands.

Tom goes off with them and they're joined by Bob a knight in training, Susan a mage, James the thief and Susanna the archer. Arriving on the farm the bandits are stealing, killing and burning. For every one of Tom's team there's at least 2 bandits. This map has additional objectives of putting out the fire, killing the bandits with loot before they escape and protecting as many of the farmers as possible. The first arc of the story is about Tom pursuing the bandit gang that these bandits are a part of, making friends and allies that appreciate Tom and also Tom proving himself to his old comrades who underestimated Tom and talked down to him. At the end of this arc he rejoins his merc friends who now have more respect for him, but also aren't worshipping Tom either.
